The absolute easiest way to use Google Apps with your iPhone is to download the free Gmail App from the App Store. Get it here:

As soon as you open this app Google will prompt you to log in to your account using your email address and password. Once you do that, you’re all set.

It's nearly as simple to connect Google Apps email with the iPhone's built in Mail app, only requiring you to click a couple of extra buttons. To do this you simply need to find the Settings app on your phone:

 

Scroll through the Settings screen until you find the Mail, Contacts, and Calendars section. 

 

Then choose to Add Account. 

 

Select the Google Account option:

 

Enter whatever Name you'd like to use for the account, followed by your Email Address and Password, and then the Description you'd like to use within the Mail App (this is only for your own reference). 

 

Then choose if you want to use this email account with not just your Mail, but also with Calendars, Contacts, and Notes. If you turn on Contacts, for example, then all of your email contacts will be synced into your phone. If you're wary of any of this, just leave Mail turned on and turn the others off. 

 

That's it! Now when you open up the Mail app, you'll be able to read and send emails from your Google Apps mail account.
